A 10,000 Person Study Just Mapped Which Foods Feed Which Gut Bacteria

Most gut health advice tells you to eat more fiber and call it a day, without much specificity about what that actually does inside you. A new study out of the Weizmann Institute of Science just gave that advice a lot more texture. Researchers followed over 10,000 people, logging their actual meals through an app and sequencing their gut bacteria in detail, and found something most smaller studies could never show with this much confidence, that your everyday diet is a genuinely strong predictor of which bacteria live in your gut.

Why this study is different

That scale is what let the researchers find specific, repeatable pairings instead of vague trends.

Most diet and microbiome research is small, often a few dozen or a few hundred people, which makes it hard to trust any single food and bacteria link. This one, published in Nature Medicine and led by Eran Segal's lab as part of the Human Phenotype Project, used shotgun metagenomic sequencing across more than ten thousand participants. That scale is what let the researchers find specific, repeatable pairings instead of vague trends.

What the evidence actually shows

Diet predicted the relative abundance of 669 of 724 bacterial species tested, over 92 percent of them, along with the majority of metabolic pathways those bacteria run. Some of the clearest individual links: coffee drinking correlated with higher levels of Lawsonibacter asaccharolyticus, yogurt eating correlated with more Streptococcus thermophilus, the same species used to make yogurt in the first place, and milk drinking correlated with more Bifidobacterium, a genus long associated with a healthy gut.

Correlations in one population. Nothing here shows that adding a food shifts your own gut the same way.

Honest caveat

This is a cross sectional, observational study, meaning it shows association, not cause and effect. It cannot prove that drinking coffee is what put that bacterium there, or that adding more yogurt to your diet today will reliably shift your own gut the same way. It is also one population, studied through one detailed logging app, so how well it generalizes to different countries and different diets is still untested. Treat the food and bacteria pairings as a strong lead worth being curious about, not a settled rule.

What this means for you

This is one of the better pieces of evidence yet that the foods you eat regularly, not just supplements, are doing real work shaping your gut microbiome, and it gives specific, nameable examples instead of another vague call to eat more plants. If you already lean on coffee, yogurt, or dairy as part of your routine, this is a genuinely interesting reason to keep an eye on how those habits might be quietly shaping your gut, alongside whatever else you are doing for gut health.

Common questions

Does this mean coffee or yogurt directly changes my gut bacteria?

The study shows a strong link, not proof of cause and effect. People who regularly drink coffee or eat yogurt reliably carry more of certain bacteria, but this is an observational study, so it cannot prove the food alone is what put them there.

Is this the same as taking a probiotic supplement?

Not exactly. Probiotic supplements deliver a dose of specific strains directly. This study is about how your everyday diet is associated with which bacteria already live in your gut, which is a different and in some ways more useful signal since it points at food choices rather than a pill.

Should I change my diet based on this study?

It is a genuinely strong, large dataset, but it is still one population studied at one point in time. Use it as a reason to get curious about how your own regular foods might relate to your gut health, not as a strict rulebook.
